Adjust the height of the drain as necessary to accommodate the floor covering. If you pack the mortar mix the pan will not set into the mortar mix. Using the thinset under the pan would be okay as far as i can see. Along with being a higher cost option the preferred method of tiling a shower with this pan involves epoxy which is usually shipped with the tile redi. At the time of this writing 2009 you can buy a 25 pound bag of dry thinset for about 13.
